As an Adagio consultant myself, I have 2 thoughts. First, is it possible that Job Cost was set up correctly initially and that the problems have happened since then (ie. when new Jobs etc are created)? In other words, could it be a training issue?

Secondly, if you believe that the problems have existed from Day 1, you are entitled to ask your consultant to address the problem on a basis that is acceptable to you. We make our livings by having satisfied clients and that means solving problems. He or she would rather hear from you now and get a chance to address the issue than find out later that you're dissatisfied.
