Is there a way to eliminate the "Auto Reverse" checkbox that shows up when creating a new batch in Adagio Ledger? We have had a couple of scenarios where someone has accidentally chosen that option and without knowing what had happened caused some confusion.

No, there is no way to hide/disable this option. I have added a suggestion to the wishlist for a future release.
