What version of Adagio BankRec are you using? We did find an issue with the integration of Checks, and it may not be a problem with how you are doing things.
Make sure that not only is the Adagio Checks integration enabled in the Company Profile within BankRec, but also edit the bank in BankRec to make sure it is set with a specific bank code from Adagio Checks.
