As soon as an order is partially shipped, the comments seem to take on "completed" status and consequently do not print on subsequent picking slips. Can this be changed?

Yes, put the comments at the top of the order. Comments are linked to the item directly above them, so that if the item above is shipped, the comment is considered shipped too.
