They still do everything normally except that they print the "Invoice" using the Order Confirmation button and only post the Order into an Invoice when everything is correct.

Your clients need to bulk print the invoices (after posting to an invoice) from the print invoice function to a PDF file. That will get the flag set correctly and then the invoices will clear to history.
