Which options do you have selected for the Physical Inventory worksheet report? Specifically the 'Select' field from which you can select 'All items from inv. list', 'Items from loc. only', and 'Items active at loc.'. Also, do you have the 'Suppress inactive items' checkbox selected, and are you choosing a specific Account set or All account sets?

We are aware that choosing 'All Items from inv. list' might generate more items for reconciliation than what appears on the report, but we are not aware of the reverse case of getting less than expected. And that's the only known scenario.

Also, are you using Accpac Plus IC for doing either the generation of the report or editing the quantities? If so then this would be the problem because the programs write to different workfiles. Generating the report with one program does not write to the file that is editable by the other.
