Perhaps invoicing by the minute, 10th of an hour, quarter hour or half hour, where you would be selling only full units would be preferable. Once you turn on fractional shipping you cannot turn it off, and it is on for all items. The risk of shipping .01 of something is pretty high.

Or perhaps just implement a policy of billing in full hours, rounded up to the nearest hour.
