Here are a couple of options in regards to printing checks and paying more invoices than what fits on a single advice.
1) It's allowed to simply do this - it uses multiple check numbers (and check forms) and voids all but one of the checks. This isn't the best option, but it's allowed.
2) Don't print the invoice details on the advice - therefore you won't waste check stock. Instead, have the check spec print the text 'see attached form for details' or something like that. After the checks are printed, a question is asked whether you want to print Additional Forms - say Yes. This is the opportunity to print the paid invoices for each check - this can be done on plain paper rather than check stock. You simply need a 2nd specification to print the advice information only.
For the second option, there are a couple of sample specifications already created, one that prints the check only and another that prints the advice only (and is used as the Additional Form). Of course these samples would have to be customized for your company (logos, matching your check stock, etc).
