Is it possible to set up OE when enterring a new order or creating an invoice that it will not allow you to skip past the Reference field (we use this for PO numbers)for certain customers?

There are no entry template functions that are customer-specific. Whatever is set for the Reference field would be the same for all orders and customers.

We use alerts now. They do help. Some of our bigger accounts are very specific in that their PO numbers must appear on every invoice. Unfortunately the PO numbers are still getting missed on occasion.

Though verification of a blank Reference (PO) is not available, there is an option to check for duplicate references. You could try putting in some value in the Entry template for the Reference field like **ENTER** so that it's visible. And have some dummy order already posted with that reference. So every time an order is created, this value gets put into the reference field and if it isn't changed, then the warning will appear and force entry to the reference.
